Personally I don't think any one travel site is the best.
I've used many and would give Expedia the upper hand but only because I'm a little more familiar with it.
There are a couple of sites that have search engines that scan many different travel sites that help find some of the best prices around. My favorites are Sidestep, Kayak and Bookingbuddy.
Although booking travel online is relatively easy there are so many sites to consider when shopping. In other words not only the sites I've listed previously but also check the site of the hotel you may wish to stay at as they sometimes have deals not offered on travel sites, same for the airlines. So to find your best price you will have to spend some time checking the different sites. If you don't have a lot of time to research then use the search engine sites I noted above and you'll get a pretty good deal every time.
Not to be ignored is Priceline where you name your own price and if its accepted you won't get a lower price any where. Just be careful not to offer too low of a price or it will be refused and then you are usually "locked out" of offering another price for a few days. The best deal I have gotten there several times was for a 3 star hotel in the Disneyland area for $40 a night. The hotel is more like a 4 star and their rates are normally about $120 per night.
Finally don't forget your Travel Agent, they sometimes have deals that no one else has.
